2 miles of separation on a nice Florida Friday afternoon?  No big deal.  That is busy airspace down there.  The article doesn't say, but maybe the other traffic wasn't talking to ATC.

I wondered if the private aircraft might be something as small as a Piper Cub.  Do planes that small even have transponders, if the pilot is only certified for visual flight rules?

Pretty much everyone has transponders now, especially in South Florida.
