there's a Commodore in charge of the Naval Special Warfare group?   or did that article get it wrong?  thought that the rank of commodore was retired and replaced with Admiral lower half.

That's what I thought, but apparently they still exist.

In current usage, a Commodore in the USN is a title for some Captains (O-6) who have command over a group of vessels or squadrons.
